In the very near future, a race of huge, insectoid aliens are discovered traveling the galaxy. These aliens, which are known as the Uchuu Kaijuu, or Space Monsters (Note: This name is what they are referred to throughout the series, although the Super Robot Wars games names them the "STMC" or "Space Terrible Monster Crowd"), seem dedicated to the eradication of the human species as the latter takes its first steps away from the solar system, and they are getting closer and closer to Earth. Humanity has responded by developing space-going battleships and giant fighting robots. These complex robots—RX-7 Machine Weapons—are actually an advanced type of fighting suit, piloted by a single occupant. As advanced as they are, however, they are being used as trainers for a new weapon, the Gunbuster. However, being relatively new technology, they are difficult to operate (stock shots show pilots working multiple controls with hands and feet, while fingers rapidly operate switches on the hand grips), so pilot candidates are selected from the best and brightest youth on Earth and the Lunar colony. These are trained at schools around the world.

The show retains the signature space opera theme consistent with all series set in the Macross universe (which intertwine musical numbers with fast-paced variable fighter combat). New episodes aired weekly on the MBS network Thursdays at 25:55 and on the TBS network Fridays at 25:55 (the 24+ hour clock is a common Japanese TV broadcast notation). Three separate manga adaptations have been running in Shōnen Ace and Comp Ace, since February 2008, April 2008, and July 2008, respectively.

Macross Zero is set in 2008 A.D., one year before the events of the original Macross series, depicting the final battles of the U.N. Wars[1] between the U.N. Spacy and the Anti-UN forces, and is also set in the South Pacific, where a gigantic alien spaceship crash landed 9 years earlier. Amidst the violence, a U.N. Spacy F-14 KAI pilot named Shin Kudo is attacked by a strange enemy aircraft that can transform itself into a robot. Crash landing on Mayan Island he learns that this remote island and its peaceful native inhabitants hold a great secret linking them to the alien space shipand would become the focus of the war, whether they like it or not. Shin eventually returns to his carrier fleet and joins the Skull Squadron, who also operate brand new transforming fighters, the VF-0 Phoenix. He trains and engages Anti-UN forces operating from a converted ballistic missile submarine as both sides fight to locate and control alien artifacts, with the peaceful and agrarian Mayan caught in the middle of the war.

Zeon, though smaller, has the tactical upper hand through their use of a new type of humanoid weapons called mobile suits. After half of all humanity perishes in the conflict, the war settled into a bitter stalemate lasting over 8 months.

After ZAFT hijacks 4 of the 5 mobile suits, Kira stumbles upon the last one, Strike, forced to pilot it to save his and his friend's lives. During this confusion, Kira also reunites with his childhood Coordinator friend, Athrun Zala, who ironically turns out to be a ZAFT soldier and one of the hijackers at Heliopolis. Having control of Strike, Kira joins the Earth Alliance boarding the ship known as Archangel, to protect his friends while despairing over becoming the enemy of his childhood friend and people.

To fight off the Axis Zeon, now called the Neo Zeon, Captain Bright Noa recruits a group of teenage junk collectors led by the loudmouthed but powerful Newtype Judau Ashta to pilot the Argama‍ '​s mobile suits. Now sporting a line-up of the behemoth ZZ Gundam and the returningZeta Gundam, Gundam Mk-II and the Hyaku Shiki, the group is nicknamed the Gundam Team. As such, this became the first of a number of Gundam series where a team of Gundam mobile suits fight alongside each other regularly. The climax takes place at Side 3 in the Battle of Axis.
